It's my understanding that the 58 3x2 carbs all had the fuel inlets in the front and 59-61 had the inlets on the side. My question is, did they ever come with the end carbs having the inlet in the front and the center carb having the inlet in the side? The reason I ask is I came across two setups like this and the owners said the carbs were original.

I'm sure your first statment is correct. I've never seen any 58-61 Chevrolet, Pontiac or Olds with mismatched carbs from the factory.

I've got what I believe to be a "correct" 3x2 setup from 1960 that has all three inlets on the side. Let's see what others report.

I have a correct 58 setup, all inlets are on the front. Are the aluminum tags present on your setup?
