O.K. Let me ask a different way.Is the manifold size on a 409 2 1/2"?

Yup. I don't think any of the passenger car 409s came with the 2". Truck probably did tho.
The 409 trucks did come with the 2.5" outlet manifolds but they weren't drilled for heat riser tubes and the exhaust "runners" are the 348 size. If you have a 348 manifold next to a 62 Hi-Po manifold or a 63-64 340hp manifold you cah easily tell the difference.
